An affiliate logs in after a long period of inactivity. Should I acknowledge this? And if so, what should I say?

That is good news for you. If possible, you should acknowledge them. This is the time for them to wake up. 
 
1. You have to show up to them by doing some quick actions as per below;
-Send them welcome later directly to their personal email.
-Chat directly with them using SFIIM if their status is online
Congratulate and appreciate them for long journey.
-Remind them again with new and updated SFI tools and not like before.

-Send them E-Card and treat them

You should feel lucky and honored if an old SFI affiliate of yours becomes active again. In the first instant, he/she might not have understood the concept of SFI, or must have been overwhelmed by the information contained in SFI. Now that he/she has taken a re-plunge into the business, do not let this opportunity go by. Do the following necessary actions:

1. Send a welcome message once again. May be he/she did not receive it last time.

2. Send a E-Card

It’s good to acknowledge the long period of inactivity.

Send the person an e-card welcoming the person back.

Update him about the latest at SFI.

A gentle reminder about the To-Do list will be a good start for him.

Run through with him the first steps – START, SFI BASICS and LAUNCHPAD.

Give him all the assistance needed to build up a team and duplicate the efforts.

Before saying any thing you should find out what is the primary language of this affiliate. Keep a draft of what you are going to say handy on your desktop. Bookmark translator such as google translator that can translate online in many languages.

I think we must acknowledge affiliates who come and log in again after long time, just say welcome back and ask them, why so long not log in?
Don't forget to say that you will give an exclusive assistance if they want to work again in team.

Hey, that is a nice question, and my humble opinion is that you should contact him, and just ask him straight does he want to work this time, and just tell him that you don't want to waste your time with someone who doesn't want to work. But he is hesitant, try to win him over with benefits of this job. Hope this answer helped you. Good luck!
